When you use your stereo, is that draining straight from the battery even when the boat is running. This may be a stupid question, but i have heard stories of boats not starting up even when it was off for a half hour and the stereo running.

Yes, the stereo gets power from the battery.

If you use the battery without the motor running you will drain the battery. The battery receives a charge from the alternator when the motor is running (sometimes only past a certain rpm).

Depending on the stereo. If you have a nice system in your boat run a second batt to be safe. If you have a cd player and thats all you shouldnt have a prob running the stereo when boat is off. I have just a cd player in mine with 4 normal speakers and have ran it for over an hour just chilling when boat was off. Your stereo will not pull that much power from your batt unless you have some serious speakers amps and what not on your boat. When you start your boat your alternator will recharge your battery.

Warning potentially lame water analogy coming...

The alternator is like the faucet, the battery is like the sink, the stereo and boat equipment are like drains.

If the alternator is not flowing enough current or if your amp/boat/lights are draining too much current your battery will eventually go dead. The bigger the battery the longer it will take.
