I got a set of used mooring whips last year. The problem is that the paint is completely gone and the fiberglass ends up in your hand.

What can I paint them with that will flex with the whips when they bend?

If you can find a urethane paint you will be great. You could try Plasti Dip

I've seen people slide PVC pipe over them so you grab them and not get fiberglass in your hands

You could slide pvc, rubber hose, or even put some plastics wire loom over them.
I'd try plasti dip and if that don't hold up put one of the above over them.
