All the places my cover covers the top cap of my boat is stained from the cover, I think its the dirt in the cover and the rain water mixed, made these horrible spots that I can not seem to scrub out. I thought simple green would do it, but no it didn't even phase it:( Anyone have this problem, and how did you get it clean?

Try some toilet bow cleaner like The Works in a very small amount.

If that doesn't work take a step up to a rubbing compound and a polisher.

Is the gel coat white there?
Try a magic eraser if it is. I have found it to work miracles on small things like this if the gel coat is white.

be sure to tread lightly and use wax afterwards, the eraser can make the gel hazy

Tony, bleach works well. Soft scrub with bleach also works real well, then go over with old school wax or a new polymer type wax.
